I have installed the soft top (above door) horizontal rubbers with the ridge side of the rubber facing the door frame but thought I would check first if this is the right way around.
The remanufactured rubbers I have sourced are a lot harder rubber than the originals and also a lot harder to fit! They will not slide in like the (squashed) factory original on the left of the attached photo and trick seems to be that you need to have one side completely placed in the aluminium holder rail first and the other side carefully pushed in - with lots of dry lube! .
Also I beleive there are other profiles that are slanted/offset inwards available that may be a better fit. I have however fully installed the ones I had before I found this out and since I have yet to fit the door glass frames will see how I go with these but would be interested to see any other experiences.
